First, I'm sorry for the inconvenience and potential worries this caused.
The vast majority of issues around unconfirmed transactions are fixed and we've changed the way we're handling certain edge cases in the block chain to make sure this sort of issue doesn't occur again. Any issues right now (i.e. balance displaying incorrectly) are superficial only, and will be cleared up soon. No funds were actually lost.
Again, I'm genuinely sorry for the inconvenience and stress this may have caused.
