The keyword is cold storage. Cold storage as in the server where the majority of the bitcoins were store WASN'T connected to the Internet, yet Mr. Genius Hacker had no problem whatsoever accessing the offline server, stealing the coins, and putting the server back offline.

Yes I understand your perspective but this does not prove collusion on part of Mallick, Horus_Cryptsy, BitJohn or Logan (or anyone else).
The problem here is COLD STORAGE as stated by Horus_Cryptsy. How the hell can someone hack cold storage bitcoins if not connected to the internet and furthermore, maybe these cold storage wallets were nothing more than desktop wallets or paper offline ones too.
Surely the Pauldemort never kept ALL the different types of coins on ONE server or PC. What is truth here??
