Is there a danger that I will lose my Iota held on passphrase generated in early version of the wallet?
Or can I left them and eventually make a new passphrase to spend it in the future?

More than a danger. I've been dealing with exactly this problem for months now trying to get my iota back
Why exactly is there an issue if you still have the seed? Why does it make a difference if you generated the seed with an earlier wallet or anytime later? Or do you mean in general it's insecure to generate it with the wallet?
