Thats generally Pool specific. What Pool are you mining at?
It's definitely not pool related. Those orphans only happen when the networkhash/diff drops below a certain level, at that point it seems someone or something takes over the network and rewrites blocks, you can check debug.log for that. None of the other coins on my pool have this issue.

It could be caused by kimoto gravity when someone with large hashes gets off the network and smaller miners are forced to hash a block with higher difficulty?

If you would  like as a pool owner, maybe submit the issue to github and we can work on a solution? In the past we have not really had to deal with scrypt rigs that are 2gh+, now there are  lot more of them around.
