You have to "check in" on your mine. There's a big pink button that says "RESET ACTIVITY - CHECK IN ON YOUR MINE" above your mine's buildings, click that, and then click on the building that says "CHECK IN"

The efficiency additions and subtractions are processed every hour, just like the base payouts and the Pool Shares.
