Hmm, not sure what happened.
Rebooting fixed the problem.
I had to power down and reboot for unrelated reasons and now everything seems back to normal; bitcoin-qt, litecoin-qt and X all just using ~1% of 1 CPU each.

Linux is getting a bit too much like Windows to my taste.
