Install Electrum on a clean computer, import your seeds, and move your funds to an address that hasn't been compromised.
It is a hard thing to do since I only own 1 computer.
One direction could be to burn a recovery DVD from a antivirus company (
Kaspersky,
Avira or
Bitdefender), boot from that DVD and clean the system. Just you should know what you are doing, you should backup especially the wallets (the binary files with private keys, not the installed software), you should check and update the virus signatures after booting from those DVDs...
Another direction would be to run from a linux-on-USB-stick and indeed move your funds to a new safe wallet.
Another direction could be to install a virtual machine like VirtualBox and ensure your funds' safety there (but if the virus/malware is very smart, this "direction" may not be too safe).
