Aren't affiliate networks just middlemen who take away the need for operators to really monitor publishers, and publishers the need to directly nego?

I believe that the "affiliate network" being proposed there in that article is that which is blockchain-dependent, hence the name blockchain affiliate network. In which case, it's the blockchain operations that will govern the "middleman part" of the deal. You're right that affiliate networks, blockchain-dependent or not, take away the need for operators to monitor publishers and for publishers to do direct negotiation.
But you're missing an important part -- that is, what the blockchain-operated affiliate network can do to make the transactions between publishers and operators seamless. This, I believe, is the empowering part. Both sides become winners, considering that blockchain reduces the cost, effort, and process needed on both ends.
