I don't see this as losing, it was a beneficial agreement for both teams. Although Ilkay Gundogan was the captain of the team, I don't think he was the key name of the team, he had an important role, but there are other alternatives to play his role. Pep Guardiola does work wonders with his Manchester City players every new season, I don't know how he is going to deal with the players that have left the Manchester City team and bring in new players that will give him the desired results he always wants from his team of players.
Kovacic can fill in the gap of Gundogan but can he give Manchester City the unexpected victory goals that Gundogan has scored for Manchester City? That's a question to ask.
