Of course, their performance will improve because their players are getting fit.  It's been a long time that Real Madrid have experienced such poor performance due to injury. Winning Atalanta gave them hope of qualifying to the next round and it will also motivate them to win the rest of their matches. It hasn't happened in history that Real Madrid, the title favorite will not qualify to the round of 16, and it will not happen this season.
First half of this season was not as expected from them due to injuries but now as we are heading for the second half things are getting improved their players are improving their performance and injuries are also recovering which is good for them now in next three weeks we have just two games for them with first against Sevilla on 22nd December and then against Valencia on 4th January after this we have another break which will give them good boost as they needed better and fit team for the rest of season in all competitions.

Most chances we will be having them in round of 16 for Champions League with their La Liga title defend is also not easy as now Barcelona and Atlético Madrid both on rampage and looking for their best performance which will surely create good challenges for Real Madrid.
