Just in case anyone else is having problems:

Wallet update put me on the wrong chain, it was saying I was up to date a few hundred blocks behind (http://sys.coinzone.info/chain/SysCoin).

Had to delete everything (except for wallet.dat, obviously) in appdata/roaming to get it to see the right chain.
