Will that update fix the current transactions as well? I do have 4+Million ducks waiting on the blockchain for 24+ hours.

What happen if the tx will be rejected? Does Poloniex recognise that those xdn are mine?

Yes, Polo can see the transaction as well but will know if it remains unconfirmed.
