you might want to add a -printtoconsole to see what it's doing, it takes around 5 minutes. After it updates the whole blockchain you can stop it and restart the gui wallet.

There was one wallet that had corrupted blockchain after reindex but it was empty so i just wiped the directory and re-downloaded it. Not sure how to work that out if you have some coins in the wallet
