As far as I understand you ask in which network your private key will be more protected. Actually Lightning Network is not different than Bitcoin in this part. Lightning Network do Bitcoin transactions only the difference is it doesn't broadcast these transactions to add Bitcoin blockchain unless you want it. Users on the Lightning Network use their Bitcoin private keys.
