Once again, check your address in block explorer and see how many coins there are really. Your wallet may have more than one address but you look only at one, thus not all coins are shown.

Worst case scenario, backup your private key, install a fresh wallet, import your private key and let it sync. This should get all you own back.

Do you mean with private key, the wallet?
If so, I've secured my wallet, downloaded new version of Ember Wallet, installed and sync. After Wallet inserted and instead of 40 million, it stands at 8.8 million.
