After starting them they all appear in masternode-list, but after some time some of them disappear. Most of the time already the same day.

What if you manually re-run start-many? Do they return? If so, the dirty mitigation is to run this command within an infinite loop (with some reasonable delay to avoid useless processing).

Are they not placed in the back of the queue for payout every time you do that?
Also how much time is there between activating and the first payout? Can it be they are activated but I have to wait a certain time before payout starts? Or is it totally random?

The strange thing is I don't see MN4 in the masternode list, but it did pay out yesterday and today.

That's true. I just received a reward from one of the masternodes that was not in the list anymore
