I have experienced a similar issue with my AMD motherboard.
After experimenting I came to the conclusion that all x16 slots on the motherboard must be poulated with GPUs first Before using any x1 slot.
As example if I had riser connected to one x16 slot and to one x1 slot then it would not work putting third GPU in second x16 slot.
But if I first put riser with GPU in both x16 slots then both of them work ad then I could start populating the x1 slots.

So it was a matter of in which order everything was connected to the motherboard.
Connect one at the time starting with first x16 slot, check that it works, Power off, connect second x16 slot, test and so on...
